Forgive me if I am being naive here but there seems to be an easy option to me with regards to a "True Bypass" method for Boss pedals!
I am an electrician by trade and therefore do not understand electronics and it's many idiosyncrasies fully but I would appreciate your views on my drawing of a simple "Latching" 3 pole double toggle switch to enable true bypass (Attached)
This circuit to my mind would of course work perfectly "if" and only if the flipflop circuit actually flipped every time the switch was operated!
I have not tried this as yet but will do pending you comments!

Using a 3PDT as a bypass switch (which I think you're referring to) works great, but the flipflop must be frozen in the "ON" position, OR (preferably) taken out of the circuit and the switching FETs shorted/removed where applicable. That said: TB is not the holy grail, and has problems of its own, especially when using lots of pedals!
