Thats fantastic!!!

I just tried it with any old transformer from an aquarium pump and it works! NO HISS WHATSOEVER!

However when I bypass the fuzz the clean channel has lost a bit of tone and volume...

Is this becuae of the transformer I used?

That's creative  
You  want to build a true-bypass/loop box so you can bypass completely around the transformer and FF --the transformer can go in the box.
I think there's one in the schematics section above.
