I would like to change the PnP trannies in a fuzz pedal to NpN. Beside the flipping the pos. & neg. power source, do I need to do anything with the electrophilic capacitors that are on the board?

Yes.  You'll need to swap around all polarities on the electro caps too.

A good demonstration of the differences in polarity are shown at GEO, Green Ringer.
Capacitors [Polarized need to have their - side be more negative than the + side
Diodes [Have markings, on the schematic the arrow>line corresponds to the line around the diode body
Transistors [note the arrow in the circle changes direction for NpP to pNp]
DC power source [needs to have an appropriately assigned polarity
Notice how every polarized component has reversed polarity.
All polarized components and their schematic symbols *should show polarity when needed, rare if they don't.
  Resistors have no polarity
Convention creates following, following creates convention.
