You've never taken 8th grade metal shop?

First & foremost, make sure your enclosure is secured to your work bench/area so the enclosure won't spin around, especially towards the end of the drilling process. It will also free your other hand.

As far as any drilling sequence is concerned, why not just drill them according to matched sizes so you don't have to continue changing drill bits back & forth?

The pots would be the easiest to start off I reckon so go for them. Do you have a clamp to hold the enclosure in position? This is only really necessary for doing the top side where the power jack is normally as the drill bit can catch and spin the enclosure around easily because u have less area to hold on to and is very dangerous.

Edit: ah beaten to it :)

I say start with the and the smallest bit on all of the holes needed, and work your way up slowly.  This will give you the most room for error, so that by the time you are actually getting the holes the size they need to be, you've got some experience under your belt...or at least, more than when the bit first hit the box.

Please tell me you have a 'punch' or something to indent the box and start your holes...and hopefully a drill with speed control...
Breadboard it!

If you don't have a punch I find a nail works just as well, as long as you are accurate.

If you don't want to change out drill bits get a unibit.   Super easy.

There's a thread on how to make straight-line holes in a row.
Safety first, when the bit exits the substrate it can really grab [light pressure and fastish RPM can work well then].
For starting the hole without a punch, use small yet stout bit, very slow speed and good squared-on pressure, it'll dig right where you put it.
I like to start all holes small <1/8'', working up to the smallest final sized ones [unibit] then moving up in bit diameter to work out the big switch / jack holes.
Any order and process that produces a good final product is fine.
Convention creates following, following creates convention.
