is this just another incarnation of the same circuit (like the Shaftesbury Duo Fuzz) or is there a real difference?

No, two different things.  The FY-2 Companion is just a fuzz, with no pretensions or aspirations to produce an octave up.  The Superfuzz uses rectification, like the Foxx Tone Machine, Green Ringer, etc.
