I use the volume on my guitar to change the amount of gain on my Java boost, but can this be added to a stomp box.
I can see that I could simply add a 250k or 500k pot on the input into the circuit but if the pot is turned all the way down I will not get any signal at all. Is there a way to bleed some of the signal through?

A link to the schem you're using might help ;)

By looking at the schem i have, you could add a 1k pot at the 47uF cap, just like in the gain knob at a fuzz face.

edit: I mean the 47uF cap at the transistor emitter.
Cut it large, and smash it into place with a hammer.

I am using Touchy layout.
I think this would be a cool way to use this effect.

1k-10k resistor in series with the cold lug.

You might get some use from my article on boosters and gain:
