I'm a little confused because I see a second transistor on some of the documents at www.geofex.com but not on others. Is Q2 (2N3904) optional?

This pdf shows the M2 circuit with two transistors. See # 5 after Millenium Prime.

This link shows the M2 with one transistor.

And I just noticed this... on Geo's PCB layout, look at the "Actual Size" image. There is another transistor hiding in there that does not appear in the blowup.

It's time to buy a gun. That's what I've been thinking.

The low leakage diode is made out of the second transistor. It's all explained here http://www.geofex.com/Article_Folders/Millenium/millen.htm read the bit at the top of the page
You can leave it out but it protects the Mosfet from static and spikes.
