Wiring two pedals in one enclosure

I was reading about somebody who had built for them two Grey Spec DOD 250s, and it occured to me I have no idea how to make two independent circuits with 1 set of input/output jacks. Would you just wire up everything normal, but have 2 times as many wires go to those jacks? I know, it's probably a very stupid question, but I'm not sure.
