I want to box an effect up in an aluminum enclosure but use Plexiglas for the top so you can see inside. Would the sides and bottom being metal provide enough shielding? I saw that Paia's theremin only has a metal bottom, and they say this is adequate shielding. What do you guys think?

I think so. You can use shielded wire on the in and output wires to the jack, and from the stompswitch to the circuit input.  I wouldn't worry about other wires because the signal is  probably going to be a lower impedance (less likely to pick up noise) at any point in the circuit except for the input.

You going to put lights inside, like peoples blinged out PC's?

You might have to ground the backs of your pots.  Usually they get grounded automatically because they're touching the enclosure.  But this can be done easily enough.
