Weird Treulous lune problem

So, I built a panuer from 4ms for a friend...  it sounded great to me, but I only had a clean bass amp, so I missed the tiking on the LFO until I got to his place and plugged it into an amp wth some distortion.

Now, I'm trying to fix it, and I have it gone as far as I can tell with one weird issue.  With one of my power supplies, I get an almost pitched hum when the volume is at a low point in the cycle.  With the other, one channel's LED won't light up.   I'm pretty confused, and don't know what info I need to "debug"... the pedal doesn't not work, and I don't think I'd cal what the pedal is doing a tick.  I'm kinda at a loss.
