Son of Clay OD switch issue, baffled and need help

Not sure what the heck is going on with this recent son of cjod I built for friend.  I used the layout from tagboard effects (http://tagboardeffects.blogspot.com/2012/12/son-of-clay-jones-overdrive.html) minus the led indicator resistor.  The overdrive works and sounds great, but the effect switching is being crazy.    When I hit the 3pdt switch to either bypass or engage the overdrive, it takes several seconds for the signal to come through.  Sounds like it would if the power was being turned off and on, but that's not the case.   I'm using a switch and 3pdt pcb from from smallbear, which I've used several times before.  I've tried replacing the 3pdt/pcb with another, and also the power jack, but the same thing keeps happening.  I've checked double checked the layout, the vero board for cold joints and scored the board just to make sure there were no solder bridges. 

I'm at a loss for what is causing this to happen, any ideas?  Could one of the power filtering caps be bad and causing this, or the input cap?

Take one power filter cap out at a time, try the 100u first then the 47u... Should work without them, may not filter the power real well but at least you can see if it stops fading in like you were saying.

Thanks for the suggestion.  I pulled the power caps, no luck.  Replaced the input cap, no luck.  So strange, to me it really sounds like a cap is quickly (but not quick enough) being drained or charged.  The voltages seem good to me regardless of 3pdt position, 0v in front of input cap, Vref (4.5) after input cap and at pin 3, full 9v at pin 8.

I wonder if I ground the output of the circuit when bypassed instead of the input?  That way no ground static is hanging around the input when switching back and forth between bypass and overdrive.  

I guess first I'll have to try the switch on a known working circuit to see if it does the same thing.  It seemed to be working fine though when I tried it between two passive audio paths.

Turns out I was just a dolt that connected the wiper of the volume pot to 9v instead of ground...just because I used a red wire instead of black for the connection  .  I wish I would have caught it before replacing all the caps.
