When you attempt to check continuity (or resistance) with the circuit powered up, you will get meaningless results (some of which you've already seen) and you risk damaging your meter (depending on its design).

I really didn't mean to sound like an alarmist there.  I was more interested in shifting focus away from attempting to interpret those particular continuity measurements.
