Pardon my non-technical lingo....

Putting together a pedal and on the board there are 3 eyelets/holes for caps that are 2 prongers.  Each eyelet is in a trace so what is the deal here?

Generally, if two of the 3 pads are connected by traces, it doesn't matter which of those two you use. It's usually to accommodate different cap sizes.
