How do you get around the raised/uneven surface of the diiamond pattern?
Grind away the nut area?

Counter boring/spot facing is what Mesa did for their V-Twin pedal.  Ignoring it is an other.  Moving stuff around the pattern to always land on the flat spots is another.

I vote spot facing.
Hard to ignore the fact that the nut won't thread straight.  ;)

Spot facing is removing a raised surface in one area (certain spots/areas) so a nut, will have a flat
surface to mount.

Aluminum Diamond plate is so soft you can use a simple spade bit in a drill press ( with a lot of caution ) and it works well if you go slow. A router bit in a drill press can work as well but once again you have to go slow or it will grab and throw the piece far and fast!
