Im about to drill a chassis for my firefly following the layout on this pdf.

Some of the crosshairs dont line up with the circles. Should I just follow the crosshairs?

Doesn't look like it should be much of a problem - for example the transformer monting holes all have the same offset and the big holes for the cables have a lot of extra room.
That said, when in doubt, measure, measure again, compare, have a cup of tea and measure again. Check every hole to what's going to stick through it and figure out what the critical dimensions are (mounting holes on a tranformer are fixed, mounting holes for a chassis mounted tube socket are fixed, but a hole for a tube mounted in a pcb-mounted socket is oversized on purpose - see what I mean?)
Actually, even when not in doubt it pays to measure twice and cut once.
